Adebayo Akinfenwa's first-half header made it five wins in a row for Gillingham at the expense of Stevenage.
Akinfenwa's glancing header from Danny Spiller's cross was enough to secure the points.
Cody McDonald could have added to the Gills' lead but Stevenage had enough chances to have taken at least a point.
Home goalkeeper Alan Julian produced fine saves from Byron Harrison's header, Rob Sinclair and Ben May as the home side held on.
Gillingham boss Andy Hessenthaler told BBC Radio Kent: "It wasn't a classic by any means but we put so much effort in against Port Vale we looked 'leggy' today.
"Credit to the lad (Akinfenwa), I was going to leave him out thinking of Monday, but I'm glad I did play him because it was a great goal.
"A lot of fatigue came into it. We put so much effort in beating the team second top it showed in player's legs."
