Wade Small's goal for Aldershot plunged Barnet deeper into the relegation mire in what proved to be Mark Stimson's last game in charge.
Dan Harding capped a bright start for the Shots, who had not played in nearly three weeks, with an 18-yard drive.
Small grabbed the second shortly after when he rattled home on the rebound after his header came back off the bar.
Izale McLeod tapped home Ricky Holmes' cross but it was not enough to rescue a point, or keep Stimson in his job.
Former Barnet boss Mark Stimson told BBC London 94.9: "Very disappointed - the result is not what we wanted and despite showing desire it wasn't meant to be and the focus is now that Barnet Football Club get enough points to stay in this league.
"On a personal note my contract has been terminated as we speak - so I wish the club all the best for the future, whoever takes over has an honest bunch of players, young and a bit naïve but they give everything they can.
"I'm gutted but have to accept it - we didn't imagine to be here after 22 games and I have to respect the chairman of the football club and his wishes."
