Goals from Peterborough loanees Chris Whelpdale and Charlie Lee helped Gillingham come from behind to claim their second away win in four days.
Kevin Gallen had given Barnet a half-time lead after the Gills had failed to deal with Mark Marshall's cross-shot.
But Whelpdale smashed home from Adebayo Akinfenwa's ball and then Lee powered through the middle to seal a dramatic turnaround in six second-half minutes.
The Gills had not won away for 35 games until they beat Oxford on Saturday.
Gillingham boss Andy Hessenthaler told BBC Radio Kent: "It was very nerve-wracking tonight but it was a tremendous effort from the players.
"We have been hurting but you saw the effort and the fans were outstanding, they nearly filled the ground. They were first class.
"We started slowly in the second half, got the goal and went on from there.
"A few weeks back we would have crumbled but this shows you there is a lot of belief in the dressing room, we've worked hard and it's coming to fruition."
