Crewe heaped more misery on struggling Gillingham, who had debutant Callum Davies sent off.
Davies was dismissed for hauling down Clayton Donaldson in the first half.
Crewe went ahead when Byron Moore scrambled in Luke Murphy's cross, with Donaldson doubling their lead when he fired Moore's pass in from six yards.
Chris Whelpdale powered in a header from Chris Palmer's corner to cut the arrears, but Shaun Miller's breakaway goal secured victory for the visitors.
Gillingham manager Andy Hessenthaler told BBC Radio Kent: "Things have gone against us but you saw the reaction of the crowd. The boys have put a big shift in today.
"I'm proud of the players, we brought three players in and all three were outstanding, along with the rest of our players.
"We've got 12 to 14 players out injured or through suspension. Once we can bring these players back into the team things will look rosy again.
"I've signed a three-year deal and want to see that out."
Crewe manager Dario Gradi told BBC Radio Stoke: "It was a hard game but they all are, we didn't expect anything less.
"(The sending off) was a turning point but if we're going to keep getting players in behind there's a big chance of that happening.
"We try to get our players in and if they get brought down the people pay the price."
