Goals from Cody MacDonald and Jack Payne were enough for Gillingham to secure victory over Stockport.
The home side went ahead early on as MacDonald headed a Chris Palmer cross in off the post.
Gillingham continued to dominate the opening half and were rewarded when Payne netted his first league goal from another Palmer delivery.
Stockport pulled a goal back when Anthony Pulis slotted the ball past Gills goalkeeper Alan Julian.
Gillingham manager Andy Hessenthaler told BBC Radio Kent: "Since last Saturday it's been a long week. As much criticism we have taken since last week, we deserved it but today I have to applaud them.
"We worked our socks off first half and deserved to be 2-0 up but it was a bit stop and start second half.
"Defensively we were tremendous other than the goal they scored, but it would have been harsh had we not won."
Stockport County manager Paul Simpson told BBC Radio Manchester: "We haven't defended properly and if you do that at any level you're giving yourself a mountain to climb and that's basically what we've done today.
"I was pleased with the way we kept plugging away and tried to get back in it but you can't keep giving teams a start especially when we're low on resources.
"When you're conceding from set-pieces it's annoying and the players get given jobs to do and if you have one that doesn't do their job properly then you are going to have a problem."
