Morecambe substitute John Spencer's second-half strike at Roots Hall earned his side their first win of the season.
The Shrimps took the lead through Stewart Drummond's close-range effort, only for Anthony Grant to equalise from 35 yards out a minute later.
Paul Mullin headed home Mark Duffy's cross to put Morecambe back in front.
Southend again drew level when Barry Corr headed home after a Michael Timlin free-kick before Spencer's winner gave Morecambe all three points.
Southend United manager Paul Sturrock told BBC Essex: "We scored two goals at home and I would expect my team not to lose games when we have scored two.
"Individual errors have cost us dear today, and a few have put their hands up as far as that is concerned."
