Lincoln keeper Joe Anyon made a series of superb saves to earn his side their first home win of the season.
The Imps went ahead after 16 minutes when Barnet defender Joe Devera fouled Drewe Broughton and Ben Hutchinson converted the resulting penalty.
But the visitors responded and Anyon pulled off fine saves to deny Jordan Parkes, Mark Marshall and Steve Kabba.
Phil Walsh also headed wide when unmarked and Anyon made another superb late stop from Walsh.
Lincoln had the chance to double their lead in stoppage time when Delroy Facey broke away but the veteran slipped at the vital moment and Barnet cleared.
Lincoln City assistant manager Ian Pearce told BBC Lincolnshire: "We started well in the first half and they came back into it in the second half but overall I think we deserved to get the win and it's nice to get three points.
"The two centre-halves were strong today, the full-backs did their jobs and Joe [Anyon] behind them was excellent.
"We got a clean sheet and now we've got to build on it, we need to build on these three points and start climbing up the league."
Barnet manager Mark Stimson told BBC London 94.9: "We didn't have the best start to the game.
"They got a penalty that I'd like to see and analyze. After that we slowly got back into the match but it was all one-way traffic."
