A brace from Chris Palmer gave Gillingham their first win of the season and inflicted a first defeat on Shrewsbury to knock them off the top.
The Gills took the lead early on after the Shrewsbury defence failed to deal with a long throw by Jack Payne.
Palmer then scored a penalty minutes after Adebayo Akinfenwa's penalty was well saved by Shrews keeper Chris Neal.
Mark Wright came close to pulling one back for Shrewsbury but Lance Cronin was alert in the Gills goal.
Gillingham manager Andy Hessenthaler told BBC Radio Kent: "It's nice to get the first win but there was a lot of belief in our dressing room it was going to come.
"Performances have been good. We spoke about tempo, we have to make this a fortress and we got that.
"They were top after five games, but it's too early to look at tables. We just needed to get the first win. We limited them but deserved to win the game and I can't praise the boys enough."
Shrewsbury Town manager Graham Turner told BBC Radio Shropshire: "We knew it was going to be difficult. I think we were bullied a little bit.
"We were outworked, we needed to stay in the game when they were putting us under pressure in the first 20 minutes and we conceded.
"We couldn't get our passing game going, they pressed us and on a tight pitch we couldn't get the movement and passing going."
