Barnet missed the chance to secure League Two safety with a narrow defeat which left them facing a vital match at fellow strugglers Grimsby on Saturday.
Substitute Billy Kee scored the only goal as he tapped in a cross from Michael Symes after 70 minutes.
Barnet goalkeeper Jake Cole tipped over a Bobby Grant effort and denied Johnny Flynn, while Gary Breen also cleared a Sean McConville effort off the line.
Symes hit the post in the final minute as Stanley secured a deserved win.
Barnet mustered little up front on their fifth trip to Accrington this season - this game had been postponed four times while they also faced Stanley in the FA Cup.
