Morecambe kept their play-off hopes alive with two goals in the last eight minutes at Sincil Bank.
The visitors went ahead on 17 minutes when Craig Stanley's 30-yard shot deflected in off Phil Jevons.
Lincoln kept pushing forward and Davide Somma set up Cian Hughton to level from close range on 66 minutes.
Paul Mullin bundled home after Wayne Curtis hit the bar for Morecambe and Curtis netted himself in injury time after beating two defenders.
Lincoln City manager Chris Sutton told BBC Radio Lincolnshire: "I don't think we particularly deserved to lose but that's the way it goes.
"We got into some good situations but didn't make the most of them. At 1-1 I felt we were in the ascendancy and more likely to go on and win, but we didn't defend a long throw and the third goal isn't irrelevant but it was right at the death.
"It's disappointing, on balance of play we probably did enough to win the game but we didn't."
