Steve Cotterill recorded his third win out of three as Notts County manager.
However, Stanley had a goal disallowed in the 11th minute when Darran Kempson was adjudged to have handled.
But Phil Edwards fouled Lee Hughes, and though Ian Dunbavin saved the penalty from Hughes, Ben Davies knocked in the rebound to put County in front.
Bobby Grant hit the bar for Stanley but Hughes smashed in from the edge of the box and Luke Rodgers hit a third on the break, firing into the bottom corner.
Notts County manager Steve Cotterill told BBC Radio Nottingham:
"The clean sheets mean we are concentrating for 90 minutes and the goals are the icing on the cake. The wins are more important than the goal difference.
"I thought today was a real tricky game and the pitch was quite bobbly for both teams.
"I thought it was a good solid performance and some great goals."
