First-half goals from Port Vale duo Sean Rigg and Robert Taylor stretched Grimsby's winless streak to 15 games.
Rigg made the most of a defensive slip by Mariners defender Damian McCrory to volley past keeper Nick Colgan.
Taylor, who was later dismissed for a second bookable offence, then stretched the Valiants' lead from close-range following a Marc Richards centre.
Barry Conlon converted a late penalty for Grimsby after a handling offence by midfielder Anthony Griffith.
Port Vale manager Micky Adams told BBC Radio Stoke:
"Incidents in games can change them dramatically and for 87 minutes we looked like we were going to come away with a comfortable victory and then it all changes.
"Credit to the players, they dug deep and got a result that I think was deserved.
"We had the right mentality for the game today I thought we were sharp and looked fit."
