Crewe goalkeeper Steve Phillips saved two penalties as his side secured a win that ends Chesterfield's unbeaten home league record this season.
Phillips denied on-loan striker Davide Somma from the spot, then saved a second penalty from Wade Small.
Clayton Donaldson's shot and Ashley Westwood's free-kick put Alex in control before Drew Talbot made it 2-1.
Luke Murphy added a third for Alex, though Jack Lester then scored for the Spireites to set up a tense finish.
Chesterfield manager John Sheridan told BBC Radio Sheffield:
'I'm very disappointed to lose the record and to lose a game, we were in a great position.
"We missed two penalties and it was a great opportunity to get a lead in the game. The outcome of the game would have been totally different.
"I think we definitely deserved something out of the game, so full credit to the players, I can't fault their commitment."
