Shrewsbury won for only the second time in 10 games as they ended Rotherham's run of three straight league wins with victory at the Prostar Stadium.
Millers keeper Andy Warrington saved Dave Hibbert's penalty but could not stop Waide Fairhurst's 25-yard drive just before the break.
Ian Sharps cleared a Hibbert header off the line but later deflected a strike from Jamie Devitt past Warrington.
Adam Rundle came closest for Rotherham, his strike hitting the bar.
Shrewsbury manager Paul Simpson told BBC Radio Shropshire:
"The win's just what we wanted. It's a clean sheet, two goals for two lads who it won't do any harm to, and it gives everyone here a lift.
"It was a fantastic result against a very good side who are third in the table and who've won five away from home - and you can see why.
"But we were strong, we defended for our lives, and that's the sort of standard we believes our players are capable of. But they've got to do it week in week out."
Rotherham United manager Ronnie Moore:
"I don't think we threatened their goal all night which was disappointing for us.
"It was a scrappy, awful game. I can't fault their work effort but we haven't got the ball wide and haven't tested the keeper - he was making his debut."
