Late goals from Kevin Ellison and Adam Le Fondre gave Rotherham a third successive away win.
Ellison opened the scoring in the 85th minute from close range after home keeper Michael Poke had saved Le Fondre's header.
The win was sealed in injury time by Le Fondre's clipped finish as the Gulls pressed forward for an equaliser.
The result ended Torquay's seven-match unbeaten run and left them just one place above the relegation zone.
Torquay United manager Paul Buckle told BBC Radio Devon:
"I think Rotherham themselves would be the first to admit that we possibly deserved at least a draw on the reflection of the play.
"It's one of those days where I think we must have had 80% of the play and in the end we couldn't put the ball in the back of the net.
"We played very, very well today and the fans clapped us off at the end, so if we can keep those performance levels I'm sure we can climb the league."
Rotherham United manager Ronnie Moore told BBC Radio Sheffield:
"It doesn't matter where you go, it's never going to be easy. there are no easy games.
"We have had three away games now and have won all three, but we are taking nothing for granted.
"We never really got going until the latter stages of the game I think."
