Morecambe lost their first home of the season despite leading at the break.
Steve Guinan's curler put Northampton ahead, but Morecambe responded impressively through a Phil Jevons penalty and Stewart Drummond's header.
In the second half Morecambe keeper Ben Smith kept Northampton at bay, before they scored three goals in 20 minutes.
Andy Holt levelled with a close-range volley from Ben Marshall's cross and strikes from John Johnson and Ade Akinfenwah completed an impressive win.
Northampton Town manager Ian Sampson tells BBC Radio Northampton:
"It was thoroughly deserved, I thought. Disappointing to go in being down at half time, because we got in some good positions and could have come into half time ahead.
"But our attacking football in the second half was fantastic from all the players.
"Defensively, we needed to get closer to them in midfield. The substitutions of Ben Marshall coming on and Luke Guttridge switching to central midfield helped with our attacking play."
