Northampton suffered a fifth straight league defeat as Shrewsbury recorded their third win in a row.
Joss Labadie and Graham Coughlan set up Jake Robinson to tap in his fourth goal of the season early on.
The visitors fought back with Labadie having to clear the ball off the line in first-half injury time.
But two near-identical goals in five second-half minutes finished the game, with Labadie and Kelvin Langmead heading home Kevin McIntyre free-kicks.
Shrewsbury Town manager Paul Simpson tells BBC Radio Shropshire:
"I don't think it was the greatest performance we've ever had.
"I thought they had long periods in the game when they caused us problems, but again it was another professional performance."
"The run we're on at the moment is probably as professional as we've been at the whole time I've been at the club."
Northampton Town caretaker manager Ian Sampson tells BBC Radio Northampton:
"In terms of performance, we've done okay. We've had the majority of the play.
"The stats are stacked in our favour, but what I can't defend is how we defended the two set plays, the two free kicks.
"You can't allow free chances. They've got to be stronger and braver."
