A clinical display from Shrewsbury consigned Lincoln to their fifth defeat in sixth games.
The visitors took the lead in the 28th minute when the home defence failed to clear Kevin McIntyre's cross, allowing Jake Robinson to tap in.
A 76th-minute penalty sealed the win when Lincoln defender Moses Swaibu handled inside the box, with Dave Hibbert slotting in the spot-kick.
Lewis Neal could have added more goals but missed two late chances.
Lincoln City caretaker manager Simon Clark told BBC Radio Lincolnshire:
"When you play against a decent side, and I think Shrewsbury are a decent side, you've got to take the chances you get. We've had periods of play in their half but it's hard to come back from 2-0 down.
"We've got quite a few young kids in the side and when we go a goal down we have to make sure our captains, our leaders in the squad and us on the bench try and pick them up and get them to play to our game plan.
"At this level of football you can't afford to switch off for two seconds."
Shrewsbury Town manager Paul Simpson told BBC Radio Shropshire:
"That was our most professional performance in the last 16 months.
"We earned the right to win the game because of the way we set about it from the start.
"We were disciplined, we played some good football, and barring the chances we missed at the end we couldn't have asked for anything more."
