Rotherham strikers Adam Le Fondre and Tom Pope impressed as the Millers claimed their fourth win of the season.
In the 24th minute, Le Fondre forced home a low Paul Warne cross with a flying diving header.
Pope's goal also came from the head when he rose above the Macclesfield defence to power home downwards.
Matthew Tipton's pin-point half-volley from a Colin Daniel cross made it 2-1, before midfielder Danny Harrison swept home a low shot from 15 yards.
Rotherham manager Mark Robins told BBC Radio Sheffield:
"Thankfully it [Pope's injury] isn't as serious as it looks.
"We've got to be better at passing runners on and the concentration levels need to be better."
