Ryan Lowe scored a brace as Bury recorded a second away win in four days and Hereford suffered a first defeat.
Michael Jones put the visitors ahead with a 20-yard free kick which flew past goalkeeper Adam Bartlett.
Hereford, who had Ryan Valentine dismissed late on, levelled when Leon Constantine's shot rebounded off the foot of the post into the net.
Lowe gave Bury a second-half lead with an eight-yard shot into the far corner and he finished it with a low drive.
Hereford manager John Trewick told BBC Hereford & Worcester:
"I thought we played some good stuff in the first half. We looked threatening and had chances.
It's a mystery in the second half why we just fell away. It was disappointing the way we allowed the goals in the second half to be scored too easily.
"We have to take a long hard look at that."
