Morecambe denied Mark Wright a first win on his return as Chester boss by edging to victory at the Deva Stadium.
The visitors took a 32nd-minute lead when Craig Stanley slotted home and that advantage was doubled after 56 minutes via a Rene Howe penalty.
Chester scored with an Eddie Johnson headed on the hour but, in a spirited fightback, they could not equalise.
And both teams finished with ten men when Kevin Ellison and Danny Adams were both sent off eight minutes from time.
