Luton claimed their first victory in seven league games to consign Bury to their third successive home defeat.
Tom Craddock gave the visitors the lead in the 35th minute when Bury keeper Wayne Brown failed to grasp hold of a 12-yard strike.
And Ian Roper doubled the lead when he headed in Craddock's corner in the last minute of the first half.
Bury's goal came in the 53rd minute with an Andy Bishop penalty after Richie Baker was fouled in the box.
