Chris Powell suffered his first defeat as Charlton boss as Gary Liddle's header gave Hartlepool the win.
The home side broke the deadlock when Andy Monkhouse volleyed home an Evan Horwood free-kick that had rebounded off the crossbar.
Ryan Donaldson then missed an open goal and Pools were punished when Nathan Eccleston turned his marker and drilled past keeper Scott Flinders for 1-1.
But the hosts sealed it when Liddle nodded home another Horwood set-piece.
Hartlepool United first-team coach Mick Wadsworth told BBC Tees:
"It was a fabulous result, but just as important for me it was a great performance.
"From minute one we set our stamp on the game, we played in their half, we played on the front foot, and we forced situations that were going to put them in danger, and the set plays have come up trumps again.
"When you have a poor performance [Saturday's 4-1 defeat by Brighton] you can't wait to get back on the pitch. When I was a player myself I couldn't wait to get back out there, and it's a great start to the [run of] three games we've got tonight, Saturday and next Tuesday."
