Enoch Showunmi scored the only goal of the game as Tranmere left Paul Ince still searching for his first league win as Notts County manager.
The visitors failed to have a shot on target in the first half, while Notts twice went close through Ben Davies.
Showunmi started and finished his game-winning goal, driving home a right-wing cross from Ian Thomas-Moore.
Tranmere had to play the last 15 minutes with 10 men after Joss Labadie was sent off for violent conduct.
The closest Notts came to scoring in the second half was when defender Mike Edwards put a free header wide of the right-hand post.
Notts County manager Paul Ince told BBC Radio Nottingham: "It baffles me, it's something you can't explain.
"I remember last year when Milton Keynes played Exeter at their place, it was exactly the same situation. We were all over them for 89 minutes, they just had one shot and scored in the 90-odd minute.
"To be fair, it was one of those where we started off so well and on the front foot, we never looked in any danger and I'm thinking it's just a matter of time before we get that goal."
Tranmere manager Les Parry tells BBC Radio Merseyside: "It was a fantastic victory as we were under the cosh for a lot of the time, especially after Joss Labadie was sent off.
"I didn't see the incident with Joss, but I don't think the referee did either - I think he had his back to it.
"But after that, the lads showed character, desire, that extra yard and they put their bodies in the way."
