Adam Virgo grabbed a second-half winner to condemn Walsall to a seventh defeat in eight games, leaving the Saddlers bottom of League One.
Virgo headed home Gavin Williams' free-kick to settle a match watched by the lowest league crowd of the season at the Bescot Stadium.
Yeovil had the better of the game, with Dean Bowditch forcing a stunning save out of Jonny Brain with a free-kick.
Matt Richards and Alex Nicholls went close for Walsall but to no avail.
Yeovil Town boss Terry Skiverton told BBC Somerset: "I think it's the first time (this season) that I can say we've got a really good clean sheet and scored at the other end.
"It was more of a workmanlike performance rather than a good footballing side with a soft underbelly that gets turned over.
"That was a fantastic header (from Adam Virgo), he was brilliant in both boxes and has a good eye."
