Goals from Damian Scannell and Bas Savage gave Dagenham & Redbridge their first victory in six matches.
Swindon took the lead after 50 seconds as Thomas Dossevi looped a header over Daggers goalkeeper Tony Roberts.
But the hosts equalised when Scannell, making his first league start for the club, fired into the bottom corner.
Savage scored the winner with a shot on the turn, although Swindon may have taken a point had Roberts not made a superb save to deny Jon-Paul McGovern.
Swindon manager Danny Wilson told BBC Wiltshire: "We've been beaten up, that's basically what it is. We've been coming second best in most of the physical challenges,
"The two goals we conceded were absolutely woeful goals. To let the ball bounce three times in the box is woeful.
"Overall, you've got to look at the chances we had. we've not been forceful enough."
