Andy Bond scored a late winner for Colchester as Walsall crashed to the their second home defeat in a week.
Bond was left unmarked at the far post to head in a perfect cross from Brian Wilson with seven minutes left.
Darren Byfield should have salvaged a point when he burst through the middle and rounded keeper Mark Cousins, but he drove his shot over from an angle.
The U's deserved the victory and substitute Kayode Odejayi shot wide from a good position before the winner.
Colchester United manager John Ward told BBC Essex: "I'm delighted with the boys. We talked about the late goals (we had been conceding) again in our build-up to this game and said it's going to be an issue if it continues.
"We found a late goal ourselves, which we've done before at Rochdale, and we've defended stoutly all day I think.
"Obviously the home team have had a chance or two, but in the main the defending by the team has been excellent."
