Michail Antonio's goal kept alive Southampton's slim hopes of a play-off place and put a dent in Charlton's ambitions for automatic promotion.
Antonio, on loan from Reading, struck at the end of an incisive move involving Jason Puncheon, finishing with a right-foot shot from 15 yards.
Southampton's Kelvin Davis then made three stunning saves from Nick Bailey.
And Saints striker Rickie Lambert almost doubled the lead but his header was cleared off the line by Lloyd Sam.
Southampton manager Alan Pardew told BBC Radio Solent: "The game never really got flowing. We just wanted to play and Charlton wanted to play.
"We got a good goal. A moment of magic from us that was the difference between the two sides.
"We know we can beat the top teams but are the teams on top of us going to falter enough to give us a chance?"
Charlton Athletic manager Phil Parkinson told BBC London 94.9:
"We did enough to get at least one point from the game.
"I'm disappointed with the goal we conceded but a lot of aspects of our play were good."
