Jason Price capped his debut with the winning goal as 10-man Carlisle rocked Colchester's play-off hopes.
Carlisle went down to 10 just before the break when midfielder Tom Taiwo was sent off for a second bookable offence.
Colchester took the lead in the second period when substitute Clive Platt slotted home from close range.
But former Millwall striker Price set up winger Ben Marshall to level moments later and the two again combined well for Price to score at the near post.
Colchester United manager, Aidy Boothroyd told BBC Essex:
"I am very disappointed for the simple reason that we had a lot of people come and support us and they had a man sent off.
"We took it too lightly and we were very, very average. It was us, we gave them it. We were not professional, we were amateurs."
