Charlton slipped five points behind second-placed Leeds after this draw.
Defender Sam Sodje, in his first game after a four-match ban, turned the ball into his own net after it had hit Ian Thomas-Moore to put Tranmere ahead.
But Nicky Bailey equalised seven minutes later from close range after Deon Burton had headed on a corner.
Rovers' Ian Goodison headed against the bar and Bailey hit the post before Tranmere's Zoumana Bakayogo was sent off for a second yellow card.
Charlton manager Phil Parkinson told BBC London 94.9:
"It was disappointing. In the first half Tranmere came to slow the game down and we needed to up the tempo. That's what we talked about at half time.
"We needed to pick up the pace of the game and look to play forward, I though we went backwards too much in the first half.
"Ever since games were called off and Norwich had that terrific run and went past us, there's been an edginess here and its been reflected in our play."
Tranmere manager Les Parry told BBC Radio Merseyside:
"I thought the lads were absolutely magnificent today. They battled for 90 minutes and we deserved at least a draw.
"Looking over the whole game. i think a draw was a fair result.
"It's no good getting carried away saying we should have won the game as they've had chances and we've had chances."
