Charlton moved to within two points of leaders Leeds with a hard-fought victory at Edgeley Park.
Sam Sodje headed the opener and Jose Semedo and Deon Burton also went close as Charlton took the early initiative.
County had chances with David Poole's cross just eluding Nicholas Bignall and Paul Turnbull hitting the bar.
Scott Wagstaff made it 2-0 before a lively finale featuring an own goal by keeper Rob Elliot and a brawl that saw Stockport's Carl Baker sent off.
Charlton Athletic manager Phil Parkinson told BBC London 94.9 that:
"It was very comfortable and then they scored a bit of a crazy goal which gave us a tense last minute.
"It wasn't any less or more of a battle than we expected, we knew Stockport would be fighting for their lives, they're at home and I thought they had a real go today.
"They played with a lot of spirit and enthusiasm which you would expect. I thought we put in a very professional performance."
