Lee Novak fired in his fourth goal in five matches to help promotion chasing Huddersfield beat stubborn opponents.
Novak latched on to Jordan Rhodes's diagonal pass to net an equaliser after Simeon Jackson had given the Gills a surprise lead with an audacious lob.
Rhodes then sealed a first win in four league games for Huddersfield with a glancing header from a Gary Roberts corner in first-half stoppage time.
Anthony Kay hit the bar late on as the hosts threatened to win by more.
Huddersfield manager Lee Clark told BBC Radio Leeds:
"We gave away a poor goal, but we created a lot of chances and I didn't think the general performance was that good.
"But we won the game and that's the important thing and many teams can't win when they don't play well, so this is a good sign.
"We need to see a bit more mix in our game, we were a bit one dimensional today, but our strikers were excellent at least."
Gillingham manager Mark Stimson told BBC Radio Kent:
"Simon Royce had an incident in the car and his knee is in a bad way, and he's had x-rays on his neck.
"He's been a big part of it, he'll be missed but Alan Julian came in and was outstanding.
"He always knew it was a tough task. Huddersfield are a strong side, especially here (at home).
