Three goals inside the opening half an hour brought Hartlepool's run of three successive defeats to an end.
Millwall almost opened the scoring when Steve Morison charged down a clearance from keeper Scott Flinders and the ball came back off the underside of the bar.
But Peter Hartley fired the home side ahead from 25 yards and Adam Boyd made it two by nipping in between keeper and defenders to score from an acute angle.
Giant striker Armann Bjornsson headed in a Leon McSweeney cross for a third.
Millwall threw three up front in the second half, and went closest when Lewis Grabban twice had shots blocked by Flinders from six yards.
Millwall manager Kenny Jackett told BBC London 94.9:
"I felt that Hartlepool wanted it more than us. They won more headers, won more tackles and, crucially, ran harder than us.
"We didn't work hard enough today and when you don't work hard enough, you don't get anything.
"We were 3-0 down in half an hour. You can't play like we did and expect to get anything."
