Substitute Joe Anyinsah netted the winner for Carlisle, who ended a run of seven league games without a win.
Carlisle went ahead when Scott Dobie crossed from the right and Vincent Pericard turned home from close range.
Southend equalised after a mistake by keeper Lenny Pidgeley who fumbled Simon Francis' long throw, allowing Francis Laurent to score.
But the Cumbrians went back in front when Pericard slipped a neat pass through to Anyinsah, who finished well.
Southend United manager Steve Tilson told BBC Essex:
"I'm really disappointed because I felt they'd run out of ideas and we were heading for a point.
"We probably had more chances than they did in the second half, so for them to come out winning was disappointing.
"The lads put a lot of effort in and frustrated them and they never really looked like hurting us in the second half."
