Terrell Forbes scored the first goal of his career to give Yeovil the points at the Memorial Stadium.
Chris Dickson volleyed Rovers ahead from a Stuart Campbell free-kick before Yeovil substitute Jonathan Obika headed the Glovers level with his first touch.
An Andrew Welsh free-kick led to Forbes netting from close-range, and Yeovil then had chances to score a third.
Obika and Shaun MacDonald wasted opportunities for the visitors in the closing stages.
Bristol Rovers manager Paul Trollope told BBC Radio Bristol:
"We gave a catalogue of fouls away, needless fouls at times, that led to balls going in our box and our defending, as it was, meant we couldn't cope.
"Two quick goals meant we were chasing the game, a position we should never have found ourselves in.
"We've got a tough week coming up, on paper the toughest week of the season and we've got to show what we're about mentally and physically."
Yeovil Town manager Terry Skiverton told BBC Somerset:
"Very pleased with the win but not so much with the performance. First half they penned us in and could have had a couple of goals but we rode our luck a lot."
"I said that was their chance, they needed to get a goal in that period and that was the best they were going to throw at us.
"I was getting a bit of stick from the Rovers fans and I think they were laughing when I brought on the substitute but then they weren't laughing when he scored the goal."
