Goals from Gareth Edds and John Welsh secured victory for Tranmere.
The hosts went ahead when Edds wrong-footed Kuipers to net from a pass by Ian Thomas-Moore.
Kuipers did well to keep out a volley from Zoumana Bakayogo and prevent the hosts doubling their lead before Glenn Murray missed a point-blank chance.
Welsh made it 2-0 with a strike from the edge of the box. Murray pulled a goal back with a penalty but was later sent off when given a second caution.
Tranmere caretaker manager Les Parry told BBC Radio Merseyside:
"We haven't conceded an outfield goal in the last two games, so I'll stick to that [statistic].
"With the run we've had, to be 2-1 up with 10 minutes to go means the players were always going to drop [deep]. They're always going to cling to it and that just doesn't help us."
Brighton boss Russell Slade told BBC Sussex:
"I'm bitterly disappointed with the result, I don't think we really clicked into gear until the second period,
"I think, if you analyse it today, they've had three opportunities, scored two and we're not putting them in."
