James Brown's superb strike left Hartlepool fans feeling good as the visitors sealed their first league win.
Gillingham should have taken the lead when striker Simeon Jackson rounded goalkeeper Scott Flanders, only to see Sam Collins get back and clear.
And the hosts were made to pay when Brown let fly with an unstoppable drive midway through the second half.
Mark McCammon looked set to equalise late on but his header was superbly saved by Scott Flinders.
