MK Dons substitute Jabo Ibehre scored the winner as he earned his side a narrow victory at Tranmere.
The home side were twice denied by the woodwork when Ian Thomas-Moore's shot hit the post and he struck the bar before they went behind.
Ibehre turned in a Jemal Johnson cross from close range for the decisive breakthrough in the latter stages.
Tranmere almost claimed a leveller in added time but Sol Davis headed off the line from substitute Terry Gornell.
Tranmere Rovers boss John Barnes told BBC Radio Merseyside:
"That's the worst I have seen us play in the second half and I keep stressing to the players about not giving the ball away.
"We had slack passing throughout the second half and there is no-one near us. That is were we need to improve."
