Colchester went ahead when Clive Platt headed home before Charlie Daniels's free-kick levelled for the O's in first half stoppage time.
Colchester's Marc Tierney and Orient's Scott McGleish both hit the crossbar during the second half.
But Jimmy Smith had the final say when he netted the winner for Orient with his first goal for the club.
