Gary Hooper's brace earned Scunthorpe three points against one of their promotion rivals, and took his personal tally for the season to 19 goals.
Millwall had the better chances of the first half, with Gary Alexander twice denied before Adam Bolder set him up for the opener after the break.
The visitors levelled when Hooper was quickest to react after Grant McCann's corner caused chaos in the box.
And with two minutes left Hooper calmly chipped the winner past David Forde.
