Gordon Greer teed-up Kevin Amankwaah for Swindon's opener with a shot from the edge of the box and Simon Cox struck with a 25-yard volley.
Billy Paynter made it 3-0 with a strike from inside the area before Walsall scored twice in 90 seconds.
Jobo Ibehre pounced on a slip by Swindon's Jerel Ifil and Troy Deeney made it 3-2 with 12 minutes left.
