Sam Togwell met Gary Thompson's low cross to tap the Iron in front before Yeovil skipper Terry Skiverton was sent off for an off-the-ball offence.
Gary Hooper made it 2-0 when he ran on to a long ball and planted a low shot past Glovers keeper Josh Wagenaar.
The Iron stayed in control after the break but Andre McCollin headed home a late consolation for Yeovil from a stoppage-time corner.
