George Boyd carved out the home side's opening goal when he picked out striker Craig Mackail-Smith to finish smartly.
Colchester rallied and equalised when former Posh striker Clive Platt headed home a deep David Perkins cross.
But Colchester's celebrations were cut short when Posh struck again moments later as Boyd clinically fired into the bottom corner from 12 yards.
