Ryan Lowe's fifth goal of the season gave in-form Crewe their fourth consecutive victory. In the first half, the visitors' Andy Kirk powered a header over the bar while Crewe came close when Julien Baudet free-kick hit the post.
Alex took the lead in the 59th minute when Liam Dolman's poor clearance fell to Lowe, who volleyed in from 20 yards.
Andy Holt hit the post as Northampton battled back and Dolman's volley was superbly saved by Ben Williams.
