Late goals from substitutes Craig Curran and Antony Kay saw Tranmere go top of League One. Paul Furlong headed onto the bar in the fifth minute for Luton but scored from the subsequent corner with a far-post header from a cross by David Bell.
Ben Chorley and Gareth Taylor missed good chances for the hosts before Chorley provided a long ball and Curran struck from close range on 83 minutes.
Three minutes later, Kay netted with a looping header from a free-kick.
