The Phantoms restricted the visitors to 253-4 after a stand of 122 from Jacques Rudolph (81) and Craig White (43).
But Derbyshire were in trouble before the break at 39-3 before Ant Botha (50) and Jamie Pipe (37) stepped up.
The result means Yorkshire can still finish in the top two of the North Conference if they win their last two matches.
But they are likely to face a sterner test than the one posed by an injury-hit Derbyshire.
Skipper Simon Katich was the latest casualty with a groin injury, joining another six first-team players on the boundary edge.
