Shafayat made 104 off 115 balls, adding 154 for the first wicket with Jason Gallian (68), while Mark Wagh hit 66.
Chris Read struck 40 not out from just 21 balls as Notts reached 328-5, while Northants' Chris Rogers injured a thumb while fielding and could not bat.
Shafayat then took 2-30 as Northants, a batsman short, reached 206-9 - despite David Sales hitting 116 not out.
Rogers, meanwhile, went to hospital for an X-ray.
