The visitors elected to bat first but struggled to gain a single batting point as Gillepie (4-52) and Tim Bresnan (3-37) skittled them for 201.
They were in desperate straits at 122-9 before Heath Streak (68 not out) and Paul Harris (32) improved affairs.
By stumps, Yorkshire were sitting pretty on 122-2, Joe Sayers 63 not out.
Yorkshire gave debuts to paceman Steve Patterson and 18-year-old all-rounder Adil Rashid, and awarded Bresnan his first team cap.
Patterson and Rashid each took a wicket after a swirling sea mist that hung around for the first hour gave way to humid conditions that helped the seamers.
